Introduction to Proteomics

Workshop Description:

This 4-hour workshop will introduce participants to proteomic data processing, cleaning, and analysis, with a focus on label-free DIA mass-spectrometry-based quantitative proteomics. The session will begin with a brief overview of the proteomics workflow and introduction to mass-spectrometry based proteomics. This will be followed by an introduction to DIA-NN as an open-source DIA-focused proteomic data processing software. Participants will then be introduced to the limpa package for protein quantification and guided through key steps for cleaning and converting proteomics data to an analysis-ready format, including removing contaminants, quality filtering, and imputation. We will also go over basic statistical analyses for interpreting proteomics data, such as differential expression analysis, enrichment analysis, and protein-protein interaction network analysis. 



Learning objectives:

By the end of this training, participants will be able to: 

  • Describe the proteomics workflow and understand the types of information that can be gleaned from proteomic testing. 
  • List the steps required to process and clean proteomics data, and justify which methods are most appropriate for their dataset. 
  • Apply a variety of statistical analyses to a proteomics dataset and interpret their meaning. 



Target Audience:

Beginners, particularly first-year PhD or Masters students seeking a basic understanding of proteomic testing for research purposes. No prior knowledge of proteomics is expected. 



Eligibility:

This free workshop is available to staff and students at The University of Melbourne and its affiliated institutes.

Prerequisites and Requirements:
  • Basic understanding/previous attendance at an Intro to R workshop. 
  • Attendees must bring their own computers with access to the Uniwireless or Eduroam internet/wifi. 
  • Web browser (Firefox or Chrome recommended).
